Migrate from yarn to pnpm ( #12529 )

* migrate yarn to pnpm
* chore: update pnpm version to 10.33.0 across all package.json files
* chore: update .npmrc and package.json for improved dependency management
* chore: unify Clojure, Node, and Java version in workflow files
* fix: enable shamefully-hoist for now and add electron, keytar to onlyBuiltDependencies
* feat: add cider/piggieback dependency and update nREPL middleware configuration to silence warnings
* ensure pnpm setup prior to node setup
* fix: update logseq/bb-tasks git SHA
* feat: add pnpm configuration for onlyBuiltDependencies in package.json

chore: cleanup bb tasks after file graph removal

Remove needless 'db-' prefix for several dev tasks. Remove linter for
file and db graph separation. It served us well :)

enhance: bb task for creating graphs from EDN file
...
Converted inferred graph to an EDN file now that this task exists. Also
merge last of tasks.create-graph to relevant ns so that external users
can also create such tasks

fix: move db-pipeline and datascript-report back to outliner dep
...
graph-parser is primarily a file graph dep that is maintained separately
from db graphs. We want to move as many namespaces out of it as
possible. Also moved differing count assertions to
their respective tests

fix: remove unused db.sqlite related fns
...
- remove sqlite-db/close! as its not used and didn't make sense to be
used in other electron ns
- remove sqlite-db/connections atom as its not needed
- remove read-graph as its not necessary
- rename cli.persist-graph as its primary purpose has changed
- update effected scripts

Add url properties to schema and page properties
...
This required adding support for property :properties to create-graph.
Also fixed a subtle bug where transact! silently fails for positive
:db/id integers. Also misc script cleanup and docs
