refactor: migrate src/tool/read.ts from Bun.file() to Filesystem module

Browse Source 
Replace Bun.file() usage with Node.js fs/promises and Filesystem module:
- Replace Bun.file(filepath).stat() with fs.stat()
- Replace Bun.file(filepath).type with Filesystem.mimeType()
- Replace Bun.file(filepath).bytes() with Filesystem.readBytes()

All 35 tests pass for the read tool.
